Do I lose my stats when upgrading from 1.2.5 to 1.2.6?

Yes, cause it's a Joomla component. But you can backup it. Open a phpMyAdmin, select your database, click Export, then select the tables starting on jos_joomlawatch_*, select to save it as a zip file, and you made a backup of your data.

Then, make installation of 1.2.6, and in phpMyAdmin click Import and select this file you made.
